If you are submitting your website to directories for links, just forget about it. That went out with Google Penguin. Most directories are also nofollow, which means the links really don't pass rank or authority to your site.
Now, if you are a local company and you are talking about directories to build your local citations, then that is a different thing.
Local citations are a top ranking factor for local SEO. Like anything, quality of quantity is usually best, though there isn't any known penalty for having too many citations.
Also like everying else SEO-related, relevance also plays a role in citation building. Many people don't think about industry and city specific directories.
